In King's Quest V, the Minotaur captures a girl and there's briefly a tie up scene if I recall.

Batman: The Enemy Within
Catwoman is bound and cleave gagged.
Also in Batman: Arkham City
Harley Quinn is duct taped to a pole, gagged with a strip of tape. You get the choice to ungag her and she gives a side mission, but you also get the really, really interesting decision to regag her afterwards (which I for one, find very pleasant to listen to Tara Strong do her best mmmphs).

“Grabbed by the Ghoulies†was an old videogame that was built around the premise of the protagonist’s girlfriend getting kidnapped by supernatural creatures & kept tied & gagged in a haunted mansion.
The actual game mechanics involved the blonde character traversing from room-to-room, slugging it out with monsters using an assortment of objects & furniture they pick up randomly (lotta fun).
But periodically, you would come across other hostages tied up throughout the estate; indicating that the villain of the game had been doing this sort of thing for a while now.

Mario, Luigi and most of the Toads gets tied up (but not gagged) in the opening of Super Princess Peach.
There is a lot of simple hand behind back ties of multiple NPCs who you have to rescue in Elder Scrolls Online. Although no gags or leg ties. Just sitting down in camps with their hands tied behind their backs.
One Game Over scene in Conker's Bad Fur Day has Conker tied up and gagged while being used as a table leg for a broken table.

Red Dead Redemption 1 and 2 are the best examples of this, you can lasso any NPC, tie them up, carry them, take them on your horse, all while they struggle and yell for help.
Fallout 4 lets you build pillories in settlements to put any NPC in as well.

GTA IV has Gracie Ancelotti tied to a chair and cleave gagged.
GTA V has Patricia Madrazo bound and gagged by Trevor.
Probably more in the GTA series, but that's what I can remember.
Saints Row the Third has Safeword, a BDSM club. Many people bound and gagged in the mission where you save Zimos

Fire Emblem has a couple of tie up scenes, most notably archer boy Gordin from Shadow Dragon.
Zelda also has Tetra and the pirates tie up and gag a rude shopkeeper.

Such a shame that there’s an entire mechanic built around lassoing & hogtying; but no way to gag NPC’s with a bandana.
Red Dead Redemption 2 even had cutscenes where secondary characters got gagged; but not in-game.
Ah, well…still a fun time.

APB:Reloaded lets you arrest criminal players when playing as an enforcer (police), literally forcing them to their knees

In Fire Emblem: Fates, Selkie gets tied up and gagged during one of her support stories with Kiragi where she has some brief gag talk, but doesn’t visually appear tied up.
In Genshin Impact, a few male characters are briefly shown to be tied up in a few cutscenes, though most don’t last that long. Also, I know it doesn’t really count, but one of the introduction posts for the character Charlotte alludes to her *almost* being tied up by criminals while tailing a suspect.

The 2013 version of Tomb Raider has a few scenes.
Lara gets wrapped up and suspended by her ankles really early in the game. You swing her back and forth to get free.
Also early in the game, Lara is captured and tied up again, and you even get to sneak around with her hands bound behind her back for a bit until she can free herself.
Later, she is once again captured, and this time suspended by her wrists, and you have to work to free her.
Finally, another character, Samantha, is shown tied and gagged in a brief scene.
Bonus: The sequel, Rise of the Tomb Raider, has a very short, non-interactive scene of Lara and another woman tied to chairs. Only their hands are tied.

In some of the recent Tomb Raider games, Lara Croft gets captured with her hands bound behind her back, and there are stealth sections where you actually control her walking around bound. It's really hot.

The zombie game Dead Rising has several scenes where women and men are both tied and gagged and need to be rescued. You can find clips with a determined search. Top notch gagtalking and some of the gags actually look like effective knotted cleaves.

In Shantae for the Gameboy Color, Shantae VERY briefly has her hands tied by Risky Boots, and can be seen struggling for a few seconds.
In Super Neptunia RPG, Noire is captured at some point. There is a visual scene later on where she is tied to a pole and gagged, complete with a line of gag talk.

Guess thats one of the many reasons why I kept running with stun guns as an enforcer for many years!

A lot of online games usually open world survival have some form of tie up. Most of the time though players prefer to kill rather than capture. I think miscreated has an option to capture players.
On a different note on conan exiles you knock npcs or other players out and then can tie there legs with rope to drag them around.
On ark survival evolved handcuffs are used to capture players.

In Senran Kagura Peach Ball when you progress to a certain point in Story Mode, one of the girls get tied to the table shibari-style as you play pinball. The normal game loop has one of the 5 main girls kneeling in the middle of the table.

I'm surprised this hasn't been said sooner, but both installments of the Didnapper series (1 & 2) revolve HEAVILY around the female protagonists and enemies being tied up.

Crude by today's standards, the original Mortal Kombat had one stage where some of the characters were chained up in the background. This was repeated for Shao Kahn's stage in the first rebooted Mortal Kombat (2011).

Sunset Riders and its spiritual successor Deathwish Enforcers has you rescuing tied and gagged damsels.
Record of Agarest War is known to have a few bondage scenes.

In the PSP visual novel Tanteibu: The Detective Club (ãŸã‚“ã¦ã„ã¶), there are two DID scenes - one with the three main heroines, and one with another girl, both of which feature some gag talk. The game’s only in Japanese so I don’t know what’s going on, and it’s hard to find the images in good quality, but I was able to find videos of the scenes if anyone wants to check them out:
